If you ever have engine problems, they absolutely will flag it. If you're worried, don't install it or do any engine mods that you can't easily remove before bringing it back to the dealer.

I had a set of Pilot Sport 4S (stock sizes on stock wheels) installed over the weekend.
Car handles better, definitely know what it's going to do on these tires, totally worth it.
If you decide to modify it, hold on to everything that came original, wheels, intakes, seats, engine cover etc. If you ever decide to sell it, it will be worth more returning it to stock condition and the next owner will appreciate it. This goes for all cars, but especially limited editions.
